Okay here it goes …
Me and a few friends are currently trying to make an Freelancer mod but we have now made an huge mistake, we can’t seem to find an way to extract the mod from the rest of the Freelancer files. Any help with this we would be truly grateful.

WinMerge is perfect tool for this kind of a problem.
Compare original FL installation folder with mod activated FL folder and see all the files that are modified due mod activation. Furthemore, use Notepad++ to compare those files and differences in them. GL

I have tried this program before but every time i do it i all ways get missing icons in the game.

Try
Total Commander and compare (commands\synchronize directories) your working mod installation with a fresh FL install. Than choose a new directory instead of the FL install to synchronize ie. copy the additional or changed files from your mod.
